I had the good old problem where I lined up the red line with the grey line and everything was still out of sync - I've seen a few threads try ing to find a solution here.
I think I've gotten it - the faders in PT MUST be set to 'wide fader' mode - shortcut is alt-command-m.
Then go ahead and do the suggested alignment process - at last it was flawless for me.
This post is just in case anyone else has the same problem.
